I have a huge list that I love, and many that I won't for the sake of brevity, but:

Ghost in the Shell [1 and 2]
Ninja Scroll
Perfect Blue
Akira
Wicked City
Pretty much any film by Miyazaki [in particular Spirited Away, Nausicca: Valley of the Wind and Princess Mononoke]

These spring to mind right away.

One thing I was surprised by was the manga Akira, which goes into way more detail and goes much further than the movie.  That story is freakin epic if they decide to make it, as it is the movie barely scrapes the surface and does the typical anime-adaptation thing of skipping over details and is more confusing for those who can't fill in the gaps after reading the manga.  At least it's good to watch stand alone unlike others that I've seen.

Love Miyazaki movies, and the End of Evangelion.
