Three from Mamoru Oshii, one of my favourite directors:

17. PATLABOR 1: THE MOVIE (1989)

18. PATLABOR 2: THE MOVIE (1993)

19. GHOST IN THE SHELL (1995)

18) The Thief and the Cobbler

This may be controversial because the film was taken away from it's director, but I like it.  Even with the changes it tells a good story, and the animation's great:

Keep in mind that this was all done by hand, without computers, at 24 frames per second.

^^ TT&TC is gorgeous-looking.  Has there ever been a release of the director's intended cut?

19) THE JUNGLE BOOK (1967)

#26 - The Dark Knight Returns, Part 1
#27 - The Dark Knight Returns, Part 2

The best comic book animated movies barre none.  If you dispute that, just watch these two back to back.

35. Project A-Ko (1986)
Engagingly goofy sci-fi/action comedy with a super-powered high school girl (A-Ko) and her ditzy sidekick C-Ko, and her nemesis, spoiled genius B-Ko.
