My first thought is Men In Black.

Wild Wild West is pretty close too. How about the X-Files?

I presume, when one is talking about "The Wild, Wild West" one is talking about the TV series and not that travesty of a film. If one has not seen an episode of "The Wild, Wild West," I'd highly recommend seeing it, even in its black-and-white format, as it was 1st shown. I'd especially watch for the actors playing the villains in the series. An A to Z of villains, they ranged from Nick Adams to Boris Karloff to Agnes Moorehead to Anthony Zerbe, and a  lot of great character actors in between.

I also find the TV version of "The X-files" superior to any film version made of the series.

The TV series were the first to come to mind but I suspected movies were being sought so I didn't specify...

THE AMBUSHERS (1967) involves a mission by Matt Helm to recover a flying saucer.  No aliens, though.  The saucer was built by the U.S. government.

Speaking of TV series, you may want to check out The Omega Factor...

 Buggedout Buggedout

That is still the most frightening TV series I have ever seen: watching that at a young age let me know plainly and simply that I should never bugger around with the occult in any manner, shape or form - know that it exists, respect it and leave it alone.  Buggedout

There are a number of government sponsored experiments that go way wrong in this - courtesy of the mysterious organization called Omega and a journalist (played by the late great James Hazeldine) tries to unravel the truth after his wife is killed in a car accident.

One of the most frightening images in that series is where the journalist goes to the cemetery where his wife is buried and sees her standing looking at her own gravestone...  Buggedout Buggedout Buggedout
