I've seen a lot of disturbing animated features, mostly because I seek them out.

I could name something like Princess (http://en.wikipedia.org/wiki/Princess_%282006_film%29), which is a very disturbing animated film that came out in 2006.

TBH I think stop-motion has more potential to be horrific , princess just looks too clean style to be horrific - but thats me.

Watership Down disturbs me a lot more.

In terms of movies where children are the intended audience, I think SECRET OF NIMH tops my list. That movie messed me up as a kid.
