My three favorite episodes are
3) VIVA NED FLANDERS: Homer and Ned go to Las Vegas and some friends of mine show up :teddyr:

2) 24 MINUTES: Bart's pranking of Jack Bauer ("Does anyone there know I made a doodie?") causes plenty problems in Springfield. :teddyr:

1) SPRINGFIELD FILES: Homer reports seeing an alien and Scully and Mulder show up. :teddyr:

Oh my ... there are so many....but off the top of my head:
"The City of New York Vs. Homer Simpson"
("Khlav Kalash! No bowl, stick! Mountain Dew or Crab Juice.")
The "Treehouse of Horror" with Homer and the time-traveling toaster
("I wish, I wish I hadn'ta killed that fish.")
Spinal Tap concert in Springfield
("Good night, Springton. There will be no encore!")
The Ramones play Mr. Burns' birthday party
("We'd just like to say this gig SUCKS!" "Yeaahh, up yours, Springfield!")
The Simpsons hire "Shary Bobbins" to care for the children
("Don't think it's sour grapes but you're all a bunch of apes!")
Troy McClure's sham marriage to Selma Bouvier
("I hate every ape I see, from Chimpan-A to Chimpan-Z, you'll never make a monkey out of me!")
The X-Files episode would make my list too. :teddyr:
My favorite was the one where Homer starts a gossip website and they end up getting abducted and trapped on a weird island.

Lots of them, but I'll always have a special place in my heart for "A Streetcar Named Marge." I believe this was their first "musical" episode.
Homer picks Maggie up from daycare at the "Ayn Rand School for Tots":

The big opening number:

"New Orleans! Home of pirates, drunks and whores!
New Orleans! Tacky overpriced souvenir stores..."
My favorite was the movie, because I live in Alaska, and the movie surprisingly made our fair state into a major plot point. Which was a big surprise to a lot of people because the previews and advertisements of the film when it first came out made no mention of Alaska at all.

So imagine our surprise when Alaska just kind of "took over" the movie for a while. The movie theater audience that I was in cheered when Homer Simpson first said "ALASKA!" as a bold statement. :teddyr:
The Frank Grimes episode comes to mind.
Also, the Treehouse of Horror Episode with the Shining parody.
There's a lot more, but they come to mind right now.
No. 1? Probably "Cape Feare"

"City of New York vs. Homer Simpson", "Streetcar Named Marge", "22 Short Films About Springfield", "Hurricane Neddy", the Treehouse of Horror that featured the SHINING parody (I forget which number), and "In Marge We Trust" aka the Mr. Sparkle episode - are all favorites as well.
I was never particularly crazy about The Simpsons tv series.. the movie, however, was terrific! I liked how a lot of the "subtle" or just weird humor of the show was ditched and focused mostly on Homer's stupidity, which reached new levels here.
The pig poop silo made me laugh so hard.. especially when Marge asks, "He filled up the whole silo??", to which Homer responds, "Well, I helped.." :teddyr:
I'll quickly throw in the one about the Lemon Tree...

I recently caught a rerun of an episode, that made me laugh again.
Can't remember the name, but it was the one where Bart writes love letters to Mrs. Krabappel as a prank. But the best part of the show was actually the one where Flanders wonders why his sons have started to swear...and of course it was homer, who then gets a swear-jar from marge.
I did the math the other day, and realized that there are more episodes of the Simpsons that I haven't seen, than I have. Depressing thought because I watched that show twice every day for almost ten years.
Personal favorite of mine: "Deep Space Homer." Homer goes to NASA, and legend is born.
http://www.youtube.com/watch?v=mlmuVZtCs9g
And let us not forget the insect overlords and the Mr. T speech.
Also, one of my favorite quotes: "A mathematician, a different kind of mathematician, and a statistician."

"In a way, you are both winners. But in another, more accurate way, Barney is the winner."
You only move twice is a great go to favourite of mine. One of those elements where things go well in every part of the episode which I found a ton of fun. Being a Bond fan is probably a big help on that front, plus Hank Scorpio is a great 'bad/good guy.'

Scorpio!
He'll sting you with his dreams of power and wealth!
Beware of Scorpio!
His twisted twin obsessions are his plot to rule the world
And his employees' health!
He'll welcome you into his lair
Like the nobleman welcomes his guest!
With free dental care and a stock plan that helps you invest!
But beware of his generous pensions
Plus three weeks paid vacation each year!
And on Fridays the lunchroom serves hot dogs and burgers and beer!
He loves German beer!
