I thought the religious overtones in "The Matrix" were fairly obvious and was discussing them with friends shortly after the movie came out, but I think it was more a story telling device.
George Lucas was heavily influenced by Jospeh Cambell's writing about mythical archtypes in society and that's really what Star Wars is all about. You can see it in The Matrix. Luke Skywalker and Neo aren't "Jesus", but are meant to be a "prototypical Jesus-like" figures that you see in the mythologies of a lot of cultures.
I have a Buddhist friend, and he says that the Matrix is like buddhism. We are all trapped in the matrix (semsara) and only the enlightened know about the true world and are on another plane.
