Do you want specifically claymation (creatures animated using actual clay) or do you mean stop-motion in general?
My guess is there are very few Horror movies that use the former, and a ton that use the latter (with varying degrees of success).
Basket Case and Tetsuo used animation. I know there's a lot more but I can't think of them at the moment.

The original Evil Dead used some real Play Doh looking animation, at least in the finale, if not elsewhere. Been a while since I saw it last.
That horrible Peter Jackson movie, "Dead Alive", used some really bad claymation special effects.
