The new director of the third Mission:Impossible movie got the job by making Tom Cruise a fan of his tv show "Alias", J.J. Abrams who created the ABC spy series that stars Jennifer Garner. He had a meeting with Cruise and gave him a tape of his show. Cruise had apparently never watched "Alias". . Cruise contacted Abrams two months later and hired him to be the director.
Yeah they've gone through a lot of directors on this one.
Originally it was going to be David Fincher, who would have been my favorite choice. Then it went to Joe Carnahan, director of great flicks like Blood Guts Bullets And Octane and Narc. Then it was back to John Woo. Now finally it has come around to J.J. Abrams who seems to be seriously into it.
Hopefully Abrams won't drop out of directing this flick. I have a feeling that if they drop another director then the film will offically enter production hell.

Is it just me or does it seem backwards to anyone else that the star of the movie hired the director rather than the other way around?

Very much so, but with Cruise, nothing surprises me. I'm looking forward to seeing just what comes of this. When the star sticks his nose in to that degree, the result is often a colossal bomb. Cruise is certainly due.
