I'm only seeing animated villains.  I'm guessing we mean live-action as well..?
If that's the case, I nominate RAMROD from Vice Squad.  Wings Hauser is awesome in this!

Many a day after school I watched Emperor Guillotine threaten humanity with his reverberated voice as he waved his staff around as he promised vengeance against the Unicorn agents for foiling him time and again!   

Sadly, I also found out that in real life, the boy that played Johnny, Mitsunobu Kaneko, was killed in a tragic car accident sometime back in the 1990's. Sad, because he would be so happy to know that his millions of fans out there still love and miss him.  :bluesad:

As far as we're on the subject of Japanese villians, Ultraman got a run for his money with the Baltan Seijin.  This is Baltan from episode 2, Shoot The Invader.

Not quite sure what you'd classify a 'less famous' villain.  Are we meaning villains in long running shows/movies that took a back seat to the 'major' villains of said franchises...or just main villains of such that often get overlooked in said discussions about villains?

Regardless, here's one I like:
Lord Zedd.  Zedd was introduced to Power Rangers in the second season.  All the Japanese footage was used up so the producers created their own villain and had some costumes sent over from Japan.  Zedd is played by the Hitchiker from Texas Chainsaw Massacre, Ed Neil. 

In this clip, he actually goes into the Rangers Command Center:

In this clip he mocks the Rangers usages of "Hi-yas" during battle, and using a toy sword in fight.  Openly mocking the show you're on...brilliant.

Zedd and Rita as a married couple makes the show worth watching.  I'm older now, and in re-watching this show, the villains as a couple interacting...it's more like a sitcom.  His brother-in-law moves in, the father-in-law hates him for being a failure, and he's more obsessed with pleasing his wife than actually defeating the Rangers.

I don't know about "less famous", but Clarence Boddicker is definitely underrated. From the first Robocop movie, for the uninitiated.

Hob from the second movie definitely merits inclusion in this discussion.  Even though he was a 12 year old kid, he managed to come off as smarter, creepier, and more dangerous than Kane, the nominal "real" villain of the piece.

Yes!  One of my favorite bad guy performances of all time!

There is a LOT of attention given to Skeletor, but I don't think that his SheRa counterpart, Hordak, is given enough love (or hate):

I meant that latter, but obscurer villains in general are fine
