There was a really old pirate movie (maybe 50's or 60's. I believe it was in color.) in which the main conflict was between the Captain and the newcomer to the crew. If memory serves me right, the captain had it out for this boy. Everyone else on the ship liked the boy. I believe the movie ends with the captain claiming something was stolen from him and framed the boy for the theft. The boy is hanged for the alleged crime.

For some reason I feel that the name sounded similar to "Rob Roy", though I know that's not the title.

Thoughts?

Psycho Circus

I'd try "The Boy & The Pirates" from 1960 or "Fury At Smuggler's Bay" from 1954

The plot you describe is a variation of, or inspired by, Henry Melville's novella, BILLY BUDD (plot summary).  It's been adapted a couple of times for the screen.  The most famous version is Peter Ustinov's 1962 version, but that was in black and white.   There were some TV versions too, although some of them are actually of the opera BILLY BUDD. Your movie could be inspired by BILLY BUDD, but use a different name.  Hope that helps.
I'll take you places the hand of man has not yet set foot...
