I can't remember where I heard this, but I heard that the twist in the end has to do with Mel Gibson's religious faith more than aliens.  In the movie, he is a former preacher who has lost his faith.  Again, I can't remember where I heard this.

 From what I've read, the plywood method crushes and breaks the stalks, while in true crop 'circles' the stalks are bent over, but not broken and will continue to grow.
